Welcome to orchestration 101. Berlioz put the 4 bassoons in the lower octave, and 2 ophecleide (or whatever he had) in the upper octave. If the conductor wants to be able to hear the bassoons, try option B. You could always switch to your bigger horn later in the movement, assuming that there's space to do so.

IMHO, if they're going to pit bassoons vs. tubas, and still want to hear the bassoons clearly, they should employ about 8 of them.

The same conductor should also insist that the bells be in the correct, lower octave as well.
