What I've been told, and would recommend, is to use the in-tune fingering whenever possible.
But that means that I have three different fingering schemes, one each for the sousie and my two upright tubas. They don't differ much (only a couple notes), and if I played the "standard" fingerings they wouldn't be too far off, but now that my ear's getting back in shape it's pretty obvious to me when I use a fingering that's not as in-tune.
