What it suggested highly (from my teachers) is to try to use the standard fingering as possible. 3 is usually for trills or fast passages. I think your problem might be solved by getting in the habit of moving your first valve tuning slide. If you see professionals play, they always have their left hand on the first valve slide (especially on C tubas since they're more apt to be out of tune). They constantly move the slide up and down while they play).
Other than that if it's still out of tune, you have to go to the last resort choice of using the 3rd valve only. Also, if an open note's out of tune (D on the staff), then that's a problem where you will have to do 1-2, 3, or maybe 4; depending on how well it's in tune.
