I learned on Eb and when i finally started learning F, I had a HELLUVA time with it. For me, e-flat fingerings are more 'natural.' I was already p[laying with the San Jose Symphony and I was STRUGGLING with f tuba. When I did my audition, I played all the high excerpts on a 184-CC. The key is to play ONLUY F tuba for a coupla months. Play it in quintet, in band, in orchestra, duets with other guys (especially bass bonists), and make it as natural as your other horn (BBb OR CC). When I was learing F, the instruments were garbage (the e-flats were better) and couldn't be played below the staff, nowadays, there are MANY great F tubas, the Yamahas, piston Hirsbrunners, etc. Now, for me, the E-flats POINT the wrong way. I can't play INTO the orchestra shell, rather I have to have my horn point to the wall, away from the trombone section.
