Sometimes it's a matter of the key and the chord structure. A secondary dominant chord may require certain notes to be written with double flats or double sharps depending on the chord structure of the piece.

For example, and C7 chord is C-E-G-Bb. A Cb7 chord, with all the notes dropped a half step, would be Cb-Eb-Gb-Bbb. Writing the chord enharmonically would yield the same sound result (with minor intonation problems for true intonation and temperment purists), but would not be theoretically correct.

Some publishers will stick strictly to the theoretical meaning and function of the notes in a chord, and some will print difficult notes enharmonically for the convenience of the player.
