I've got the same problem, but inside-out. I learned Eb tuba fingerings first, then applied that to TC (add 3 flats). So, if I play BBb TC and there's a C, I play it as an Eb, and it comes out Bb. Gives me a headache just thinking about it.

The weird thing is that I play piano, so I'm completely at home with TC notation. Just learned the durned shortcut for tuba and now can't get it out of my head. It hit me how convoluted this was when I play TC on CC. (A C is played as Eb and sounds as a C). So I've been going through the exercise of mentally calling the names of the notes out while playing--it helps a little. If anyone knows of a surefire way to break this ugly habit, let me know.
