Not Under the lacquer? You mean, the spots are appearing on bare brass? No problem there--has the tuba been getting wet with anything? Are the spots where you touch the horn with your hands? That'll make spots. Do you rest the horn on its bell? Maybe saliva is dripping out of the leadpipe when you put the horn down and falling on the bell. Lots of possibilities here.

You can probably polish the bare brass clean with something like Brasso if you can't stand the appearance, but I'd just leave things be, myself. If you do polish the red spots off, you should wipe the horn clean after you play it.
