It depends. I maintain that SharpEye 2 is probably the best scanning package out there, but it's not a nonation package--you need to find a notation package that works for you. Both Sibelius 2 and Finale 2003 accept SE 2 output, so that's not much of an issue. Some other packages, such as Lime can accept NIFF or Music XML files as well.

Scanning anything but the most pristine score will take some manual touch-up. And the more complex the score is, the more touch-up will be required. This is simply reality.

On the other hand, a scanning package with a notation package will allow to transpose music by any interval and play with it in other ways. Learning to read and transpose on the fly is a valuable skill, but transposing an alto-clef viola part by a minor 3rd or transposing a piccolo part down 3 octaves plus a fifth is enough to give me a headache. Life's too short--I'll take the easy way.
