In my experience, because I love multiphonics ( I can't stop, I'm actually addicted to multiphonics ) , I have discovered that most people can't do them in tune because most people don't do them enough AND they don't sing enough either. When I first started I was very out of tune despite the fact that I have been singing for years. After time it just became easier. You know how a C feels on the MP, soon you'll know what a G feels like in your throat while playing the C. It will happen. If you practice multiphonics regularly it will come.
Suggestions:
Play a root and sing through the arpeggio
Play a bass line or chords to a song your band is playing and sing the melody
Play a lot of multiphonics!!!
