Right on! It's a hard concept to grasp, (at least for me it was...) but the same note acts differently depending on which part of the chord it is. Thirds may need to be lipped down, but I've heard that leading tones need to be lipped up. In your example, the E# is the leading tone of the key F# Major, so I would be inclined to raise it, but if it was acting as the third of the chord, (C# or maybe C#7) then what?
