For big time music writing, Sibelius is supposed to be the best. It's also major dollars. But, if you want a program that will allow you to copy individual parts either by mouse input or midi, I'd suggest PrintMusic. It is a simplified version of Finale, but don't take the word "simplified" too literally. It will do quite a bit more than just make a nice clean copy. It also takes some time to learn to make it do all that you want it to. There are a few minor things that it won't do, you can but a circle or square around a rehearsal number or letter, but you can put the number or letter with the enclosure. You have to be clever to put triplets in at the end of a measure, but it can be done. There may be other good programs that would do as well, but I can personally vouch for PrintMusic.
