You know, I have similar experiences, and have therefore learned to be careful about how much I trust tuners. I can't explain it. In many cases, when I play, say, octaves that the tuner likes, they sound wrong in my ears.
The way to test it would be to record the sound and analyze the waveform.
But in the end, what the tuner says doesn't matter. What does matter is whether the ensemble is in tune.
