I had this problem severely with the Bach 3G that I first was using on my Besson Imperial. I switched to the Besson G70, which was the stock mouthpiece for that horn. It was better in tune, but it was just too small to allow the sound I wanted.

While at the Army Conference, I picked up a Steven Mead 3 (made by Wick). This is a large mouthpiece--one that most euphers consider too large--but a favorite of tuba doublers. It solved the intonation problem in one fell swoop. When you compared it with the other mouthpiece, you see that it is designed to be much shorter. It's almost a half-inch shorter than the 3G, and nearly 3/4" shorter than the G70. No longer to I have to lip up pitches.
