One thing I"ve always been taught....Use the tuner, as Sean said, to spot check. Train your ear, not your eyes to whats in tune. and try and memorize the "sound" of an in-tune note.....how it resonates, sound quality.
turn the metronome on and then close your eyes and play where you think the notes in-tune, then open....train yourself to what is actually in-tune
