In college, I played a CC for a couple of years. When I first switched, I played flat, too. Every fall, when I went back to sousaphone for the field, I was horribly sharp for a week or so. (Not that tuning in a large university marching tuba section is an exact science, but some DO try)
I think the ear is the culprit here. Try practicing equally on each horn, with a tuner (assuming you still have your BBb). When your mind's ear starts associating this pitch with this horn, and this other pitch with this other horn, the problem will even itself out. If you're strictly an F player now, the problem will correct itself as you play more.
