Never played this piece but I'm guessing the trill is between Eb and D above the staff. Mark is right.. typically Eb is best played 2nd valve. On many tubas the D above the staff is actually better in tune open than it is fingered first valve. The reason Eb played open is so flat is because you are probably blowing a D very sharp and need to relax a bit. That's my guess. Even if it is out of tune.. it's a trill so no one should be able to tell as long as you achieve a good musical result. I would probably play that trill D open and Eb 2nd valve.. seemed to work when I just tried it. The other post regarding trilling between 5-1 and 5-1-2 should also work but seems like more work than you really need for a little ol' trill especially if as you say it isn't all that in tune.
